I would use a video editing program and bring in the new audio. There are multiple sync options depending on the software. I use FCP and it's pretty easy to do

I use Vegas for this stuff, too, and you just need to find a common element in both audio tracks. Once you have the positioned roughly, zoom in nice and tight and it becomes easier to sync them up because you'll see the spike of audio.

However, it's possible the tracks won't be the same length. It was more common with devices that used tape (like camcorders) but it did happen, so double check the sync up after one minute, too, before deleted the old audio.

You know how you can shorten the track? Well, before you click it with the mouse, press and hold Ctrl. It will keep all the content, but shorten or lengthen how long it takes to play. I'm assuming that will solve your issue. Also works for video to make slow motion, speed things up.
